clang-tidy: Apply modernize-deprecated-headers

This can be reproduced according to the developer notes with something like ( cd ./src/ && ../contrib/devtools/run-clang-tidy.py -p ../bld-cmake -fix -j $(nproc) ) Also, the header related changes were done manually.
